I expect the brain may perceive electromagnetic frequencies as colors based on their behavior and positions in nature - so the brain would first from the concept of the color from analyzing the electromagnetic wavelengths visible to its sense organs and then place the concept in vision as a color representing a meaningful set of similar wavelengths.
